Nigeria took the lead early in the second through Etebo Oghenekaro while Egypt grabbed a late equaliser though star forward Mohamed Salah.
It was the Egyptians however that had the first chance on goal with Super Eagles goalkeeper Carl Ikeme needing to make a save from a a swift counter attack by the Pharoahs in the 18th minute.
In the 40th minute, Ahmed Musa low shot was saved by Egypt goalkeeper as the the first half ended in a goalless draws.
The Super Eagles continued the second half just like they ended in the first with Musa having a close range effort save in the 54th minute.
Nigeria took a deserved lead in the 61st minute though Etebo -who pounced on a rebound after a Kelechi Iheanacho's effot had come off the bar to slot the ball into the net.
Youngster Alex Iwobi came in to his competitive Super Eagles debut for Moses Daddy Simon.
His first action was to slot in a pass for Victor Moses who rounded up the Egyptian goalkeeper only for his goal-bound effort to be cleared off the line by a defender.
Saleh broke the home fans' heart by taking a pass to slot pass Ikeme for Egypt's equalizer.
The result leaves the Super Eagles of Nigeria second in the group with five points, while Egypt lead with seven.
The return leg to be played in Alexandria, Egypt on Tuesday, March 29.
